So, does this mean that if you have 5 Zendesk subdomains, you can only setup 1 integration from Salesforce?

It means that if you have 5 subdomains, you could have one separate Salesforce integration for each Zendesk account. I hope that makes it more clear.

Just wanted to clarify the above point: while it's possible to have multiple subdomains, each of which is pointed at separate, unique instance of Salesforce, but it's not possible to have multiple Zendesk subdomains pointed at the same instance of Salesforce.
