Clone App Ticket Enhancement - Issue with Third Party Integration

Can we have another enhancement of the Clone app.
Currently it is cloning every thing, all the states of the ticket as well. We have a custom API integration that is linking to another ticketing system. As soon as we use clone app which is a need of the business process, it also copies everything which includes the associated ticket numbers which creates duplicates all over the place in Zendesk.
EXAMPLE: So 3 Zendesk cloned tickets will have 1 job number associated to all because these were cloned from an original ticket that had that job number.
SOLUTION: Can we have a tag added to the cloned tickets #cloned or something so first of all they can be identified and secondly there can be some restriction placed in copying the backend fields to newly cloned tickets in third party integration which is the main issue here.
If there is any other solution, I would be more than keen to know!!
