    I've used github to track changes and whatnot, and haven't had any issues so far. A good example would be Khan Academy - they uploaded the original theme to github, made their changes in the zendesk editor, then copied/pasted their changes into github to version track it. If you'd like to go this route, let me know and I can do a short write-up on how I use github for my own project

    @Andrew - Like Duke mentioned above, I've found Github to be the best solution for now until Zendesk implements some type of version feature for the Help Center.  Best of luck.

    Can I switch to another theme and then back to my customized without losing any changes so I can at least get the original files?

    yes, your custom theme will appear at the bottom of the list, where you can even give it a new name
