In case other Zendesk admins are running into the same issue I am…
For Data Importer to be able to bulk update organization records, the orgs need to have an external_id already populated. Data Importer does not use the organization ID as the unique identifier.
I created a feature request to allow Data Importer to use the Zendesk organization ID when bulk updating. Please upvote if you think this is a good idea.

If you're on a Team or Professional Support plan, consider using an automated migration service like Help Desk Migration. It works with any Zendesk Suite or Support plan and can transfer a variety of data, including tickets, groups, agents, customers, and knowledge base info. If you're moving between two Zendesk accounts, it can also handle macros, triggers, custom fields for customers and organizations. Plus, you can move call recordings and side conversations as attachments.
